I've tried fertilizing and spraying with copper antifungal with no luck. Very sad about this, is there anything else that I should be trying? They are currently indoors by a window so it shouldn't be due to cold or wind. Some examples of what the leaves look like:

They were having issues before I added any fertilizer, they were in normal cactus/citrus mix (second photo was taken before adding any fertilizer)

They probably need more heat and sun light than they are getting.  Ive got ones like that size in full sun and its really hot here they are growing nicely.

I'm more worried about cold up here, especially at night. For seedlings how much cold can they tolerate?

Why are they not outside?  They will take low 40's and even 30's if no frost no problem.  If it is above freezing at night they should be outside where they get sun.

Try outside with overhead /midday sun protection and winter wind protectIon. They could want more humidity than inside offers.

Check under-side of leaves, looking for Potato Leaf-Hoppers--- they can be hard to see--- same color as the leaf, and can move very fast over the edge of the leaf to hide on the other side, usually running sideways.  Adults fly away when disturbed.

These green leafhoppers inject a toxin that causes leaf-curling and induced nutrient deficiencies.  It doesn't take many of them to bring on the visible symptoms.  Eventually the growing tip falls off.
If insecticide is used before growth has stopped, the next leaves will be normal.

Just stick them out in as much sun as you can.  Theres no way they need any kind of protection in san fran.  It was 100F 5% humidity here yesterday and my plants got full 10 hrs of sun.  You have the opposite problem there is probably not warm enough this time of year.  They do go dormant in cold weather outside.  If you want to keep them happy indoors you could use a grow lamp.
