Title: Lychee with branches under soil?

this is a lychee from an air layer. Can you see how there are like "roots" coming out of the soil? Should I trim them?

No, just leave them. If you add a thick layer of mulch, it will help regulate the temp and humidity in the root zone. Your tree may send out adventitious roots from those top roots.
